Magic Up Materia can be picked up while underway through Shipping Facility, in Main Pillar Maintenance Facility area.

The screenshot above shows the location of Magic Up Materia. This area will be visited after getting through Waste Disposal Plant.

While jumping between wagons take a look at the area on the left (marked by a yellow arrow)

Magic Up Materia is located in the area shown in the screenshot above. Simply pick it up to have it in your inventory.
