The following page of the Spider-Man Miles Morales guide answers the question about the availability of fast travel in the game.

The fast travel option will be unlocked after completing the 7th main mission - Reconnecting. Once you complete it, you will be able to move between any subway station available in the city or Miles' apartment.

Enter the Map tab after pressing the touchpad, hover the cursor over the chosen subway station and hold X to perform fast travel.
