Once you've destroyed the second alien vessel you can spend some time talking to other survivors on board your vessel, including Sally [#105]. Each conversation is going to be a little different, however the first person you'll talk to will inform you that you're allowed to return to Capitol Wasteland.

It would be a good idea to visit captain's quarters and it's going to be a small room located in the southern section of the Bridge. There's a device here [#106] which will allow you to manufacture unique items without having to collect schematics. Bear in mind that you'll still have to deliver all the ingredients needed to create an item.

There are two active teleportation devices in the area. One of the teleports can transport you back to the Engineering Core. Notice that you won't be allowed to revisit all the locations. Most of them have been destroyed during the battle with a second alien vessel and you couldn't prevent that from happening. The other device can be found inside captain's quarters [#107]. Using this matrix will allow you to return to Capitol Wasteland. You'll end up in the exact same spot where you were taken - near a crashed ship. Notice that a new location marked as the Alien Homing Beacon has been added to your Pip-Boy map. You can also return to the ship countless times by interacting with a beacon.
