Flags are one of the secrets in the Dying Light: The Following expansion (similar "collectibles" were in the base game). Most of those objects can be found on balconies located on top of towers, or other elevated places, although some of them can be found on rooftops, as well as hard to reach ledges. There's a total of 50 flags to acquire, and their whereabouts have been marked on the above map
