You have to secure this hive while completing the Down the Rabbit Hole side quest. In order to clear the hive you must find and kill four monsters responsible for breeding the infected.
You have to secure this hive while completing the Heart of Darkness side quest and you can reach it by swimming through underwater corridors. In order to clear the hive you must find and kill four monsters responsible for breeding the infected.
You can get to the temple by completing a challenging mountain climb. You must visit this place while completing the An Unfinished Story main quest.
The lighthouse is a safe zone. You can also find caves under the lighthouse and you must explore them while completing the The Thrill of the Chase: Sea from Way Up High (artifact search).
You also visit the lighthouse near the end of the main storyline.
There are infected inside the cave, however you'll also find an attacked military convoy. You visit this place for the first time while completing the Anomalies main quest.
You visit this location as a part of one of the final main story quests - At the End of the Tunnel.
There's also a freak of nature Behemoth inside one of the nearby warehouses.
