Crystal

You will find the crystal at the main level of the Fortress of Doom. It is located on the right, next to the console used for selecting the mission.

Right under the top deck, you will find a place where you can distribute your perks.

You'll find this note right below the main deck of the fortress. Just go down the stairs and stand at the entrance. The door will open automatically and let you through.

If you go outside the Fortress, you can see a small cave on one of the sides. You need to move along the edge and fall into a small cave.

As soon as you pick up the secret, a passageway opens that will allow you to go further.

Weapon modification

By moving south of the main deck you will reach a room where you can find a few secrets. One of them is a weapon modification. You need two Sentinel Batteries to get this secret.

At the bottom of the deck you will find two rooms with crystals. One of them is on the left. You must open it by using two Sentinel Batteries.

On one floor above, there are two more rooms with secrets. To open one of them you need to use two batteries.

At the lowest level of the Fortress of Doom you will find two rooms with crystals. One of the rooms can be only opened by using Sentinel Batteries.

Cheat Code - Praetor

To get to the collectible suspended from the ceiling, you first need to shoot the button shown in the screenshot above. This activates a jump pad that will launch you into the vent shaft. Follow it to, and you will get the floppy disk.
