Below you can find a list of all of the secrets that can be found during the second mission, as well as their descriptions and location. The list includes hidden items such as bone charms, runes, paintings, blueprints and audiographs.

Bone charm #1
The first bone charm can be found in the starting location. Approach the edge shown on the above screenshot and jump down. The bone charm is located under the rail.
Bone charm #2
The second bone charm can be found in the lobby, in the place shown on the above screenshot. Before you collect it, however, it is advised to get rid of the enemies.
Blueprint #1
The first blueprint can be found on the upper floor of the lobby. Jump onto the spot where the power supply of the wall of light is located and use the balcony to reach the room. A safe will be located there - a code required to open it can be found written on a note, lying on top of a desk.
Painting #1
The first painting can be found in the lobby, on the right side of the wall of light.
Rune #1
The first rune is hanging on the pillar, inside of the dining room. Before you collect it, however, it is advised to get rid of the enemies in the area.
Audiograph #1
The first audiograph can be found in Dr. Hypatia's office, on the fourth floor of the building.
Rune #2
The second rune is located above Dr. Hypatia's office. You can access it from the place shown on the above screenshot.
Outsider's shrine and rune #3 and #4
Outsider's shrine, as well as the runes can be found on the same floor as Dr. Hypatia's office. Get on top of the roof and access the second building to find them.
Bone charm #3
Another bone charm is located on top of the roof of the highest building, lying in a bird's nest. In order to get to the said roof, you must jump on top of a small peak located near Dr. Hypatia's office (as shown on the above screenshot) and use the chimneys to get further up.
Audiograph #2
The second audiograph can be found in the place where Hamilton is held, in the first room on the left side.
Blueprint #2
The second blueprint - Memory Vapor Distillation - can be found in Hamilton's office. It's crucial to first acquire his key - this can be done during the conversation with the man, during the Search Hamilton's Quarters objective.
Rune #5
The fifth rune can be found in the Recuperating Room, inside of the first Bloodfly nest. In order to get inside the room, you must first acquire Dr. Hypatia's key - it can be found in her office, on the fourth floor.
Bone charm #4
The next bone charm can be found in the Recuperating Room, inside of the locked room filled with Bloodflies.
Audiograph #3, bone charm #5 and painting #2
All three things can be found in Dr. Hypatia's office, located in the Recuperating Room.
Audiograph #4
The third audiograph can be found in the room where Vasco is lying, in the Recuperating Room.
Audiograph #5 and safe
Another audiograph and a safe can be found in Vasco's office, where you've created the medicine for Dr. Hypatia. The safe can be unlocked with a combination written on a piece of paper. You must first speak with Vasco and then search his body to acquire it.
Rune #6 and painting #3
The rune and the painting can be found in the basement. You must complete a series of tasks in order to get there - more on the topic can be found in the Abandoned Basement chapter.
